How to Meld Thundaga Shot (All Three Recipes)

Every recipe pairs something with Thundaga, and the odds never change:

Thundaga is the real cost, and you can't dodge it. Since the odds are the same across the board, just use whichever partner you mind losing least. There's no better recipe on success rate alone.

Which Crystal Should You Use?

With the odds tied, the ability is the only thing separating these. One nice bit of consistency first.

All three recipes give Magic Haste on a Fleeting Crystal. If that's what you're after, use whatever you have spare and don't think about it any harder. Magic Haste suits Aqua especially well, since she leans on magic more than the other two do.

Freeze Raid + Thundaga or Firaga + Thundaga with a Pulsing Crystal gives Leaf Bracer. Two of the three end up here, so it's an easy one to pick up. Strike Raid + Thundaga gives Combo F Boost instead.

For elemental damage, match the crystal to your recipe. Strike Raid gives Thunder Boost on Shimmering, Freeze Raid gives Blizzard Boost, and Firaga gives Fire Boost.

One thing to be aware of before you start farming: no Thundaga Shot recipe offers Once More or Second Chance. If you're still hunting those, look elsewhere. Seeker Mine and Triple Blizzaga are both better targets for Aqua and both are guaranteed.

Level it before melding it into anything else if you want to keep the ability.

Worth separating this from Lightning Ray, which people mix it up with. Lightning Ray is a Shotlock, not a deck command, and works completely differently.
